Sora no Iro, Mizu no Iro handelt über drei Schüler einer High School:
Asa Mizushima, Hajime Saisho und Natsume Sorayama. Asa wechselt auf die Schule von Hajime und Natsume. Dort lernt sie Hajime als perversen Schürzenjäger und Natsume als eine eher stille Person, die nebenbei im Gärtnereiclub ist, kennen. Da sowohl Asa als auch Hajime im Schwimmclub der Schule sind, versucht er auf diesem Wege sich Asa zu nähern. Erst blockt sie ab, beginnt aber mit der Zeit Gefühle für ihn zu entwickeln. Natsume wiederum hat sich ebenfalls in Hajime verliebt. Als Asa und Natsume gemeinsam eine heiße Quelle besuchen, geben sich beide ein Versprechen...

Asa & Natsume are both in love with Saisho Hajime. Instead of fighting over him, they both promised to share him equally. However, both girls have to leave him by the end of the summer. As the summer days go by, they each spend their precious time with Hajime, while the day of their fated departure draws near.
